You can certainly go jogging there as there are many roads meandering through the gardens. Everybody has to pay entrance fee to enter the gardens whether you are heading for a picnic or to go jogging or cycling. If you do not want to pay entrance fees, there is a large paved walking path and cycling path on the outer perimeter of the garden. You can jog circling the botanical garden without entering it at all. This path is usually full of joggers and other people who are trying to exercise.

If you are going to be in Bali for a while I think you can easily skip Bogor's botanical gardens. If you live in Jakarta, it's a nice escape but Bali has tons of natural beauty and places to walk so I don't know that it's worth the hassle of getting to and from Bogor due to traffic, etc. Plus you are right about the weather - very likely to be rainy but you never know in this El Nino year. It could be a gorgeous sunny day.
